I have a 16/9 screen monitor: should I set encoding pixel aspect ratio to 16:9 ?

No, certainly not ! What you are talking about is display aspect ratio (DAR), not pixel aspect ratio (PAR).

It is the playback device/software business to deal with physical screen aspect ratio (DAR).

PAR is used to describe the layout of pixels in digital image. It represents the ratio between width and height of pixels. A 1:1 PAR means that image is sampled at the same resolution horizontally and vertically, regardless of the size or shape of the image, thus having square pixels.

Many standard-definition formats in digital television and DVD-Video make use of non-square pixel aspect ratios.
